Since 1 May 2004, economic relations between Estonia and Czechia have been regulated by the internal market rules of the European Union and areas within the competence of the Member States by bilateral agreements.

• Cooperation agreement between the Ministries of Defence of Estonia and the Czech Republic (entered into force on 25 January 1996)
• Agreement on the international transportation of passengers and goods (entered into force on 3 July 2000)
• Agreement on cultural, education and research cooperation (entered into force on 19 November 2003)
• Agreement on the exchange and mutual protection of classified information (entered into force on 1 August 2012)

In 2023, trade between Estonia and the Czech Republic amounted to €659.7 million, accounting for 1.6% of Estonia's total trade and placing the Czech Republic as Estonia's 17th largest trade partner.

Estonia's exports to the Czech Republic totaled €172.6 million, making up 0.9% of total exports and ranking the Czech Republic as Estonia's 22nd largest export partner in 2023. Compared to 2022, exports increased by 9.5%. Key export categories were machinery and mechanical appliances (27.5%), transport equipment (11.9%) and wood and wood products (11.2%).

Imports from the Czech Republic in 2023 amounted to €488.1 million, representing 2.3% of Estonia's total imports and ranking the Czech Republic as Estonia's 10th largest import partner. Compared to the previous year, imports increased by 30%. The growth was primarily driven by imports of transport equipment, which accounted for 54.7% of total imports in 2023.

According to Eesti Pank, as of December 31, 2023, the volume of Czech direct investments in Estonia was €56 million, primarily focused on administrative and support services.

Estonia's direct investment position in the Czech Republic at the same time amounted to €7 million, representing 0.1% of Estonia's total direct investments abroad. These investments were primarily in real estate.

On August 15, 2023, the Estonian Centre for Defence Investments and the Czech Ministry of Defence signed a memorandum of understanding, establishing a framework for defense cooperation. This includes participation in joint defense equipment procurements and fostering stronger ties with the Czech defense industry, encouraging Czech manufacturers to participate in Estonian procurement projects.

The Czech Republic has participated in the Baltic Air Policing (BAP) mission four times in 2009, 2012 and 2022 in Šiauliai and in2019 in Ämari. In June 2014, the Czech Republic joined NATO’s Cooperative Cyber Defence Centre of Excellence (CCDCOE). Czech officers have also participated in the Baltic Defence College (BALTDEFCOL) Senior Staff Officer Course (JCGSC) and Higher Command Studies Course (HCSC).

As of April 2023 there were 548 e-residents with Czech citizenship, 148 of whom have founded their own company in Estonia.

Estonian language is taught at Masaryk University in Brno, with a lecturer sent by the Estonian Institute.

Czech language is taught at the University of Tartu.

Cultural relations between Estonia and the Czech Republic are vibrant and diverse. Czech audiences have had opportunities to explore Estonian music, literature, theater, cinema, and visual arts through various events organized both in major cities and regional areas.

The Czech-Estonian Club, founded in 1991, connects Czech enthusiasts of Estonia and the Estonian diaspora in the Czech Republic. The club has about ten active members and aims to strengthen cultural ties, promote Estonian culture, and support community activities for Estonians living in the Czech Republic.

In 2024, the popular novel "Saatana värkstuba" (The Devil’s Workshop) by renowned Czech author Jáchym Topol was published in Estonian.
